The 1998-99 athletic season for Northwestern University saw the school's 47th NCAA Champion crowned as sophomore men's golfer Luke Donald won the NCAA Men's Golf Championship by three strokes. Donald also became the first Wildcat ever to win the Big Ten-Jesse Owens Award, presented annually to the best overall male athlete in the Big Ten Conference.

The season also saw 15 Wildcat athletes earn All-America honors. First-team accolades were awarded to Courtney Allen (women's swimming), Amy Balcerzak (women's swimming), Allyson Bowman (women's swimming), Dominique Diezi (women's swimming), Luke Donald (men's golf), Evan Eschmeyer (men's basketball), Kelly Igoe (women's swimming), Cathy Lundin (women's swimming), Lauren Moore (women's swimming), Sam Neider (wrestling) and Brian Walters (men's swimming). Erica Westrich (women's soccer) was named third-team All-America while honorable mention status was awarded to Kristen Palmer (women's soccer) and Steve Steketee (men's swimming). Ryan Bos (baseball) earned a place on the freshman All-America team.

Among fall sports, the women's soccer team advanced to the Sweet 16 of the NCAA Tournament, falling 1-0 at eventual NCAA champion Florida. Erica Westrich was named Big Ten Player of the Year. The volleyball squad notched the team's most victories since 1990 while the field hockey squad captured the 300th win in program history. A total of 10 fall sport athletes earned All-Big Ten status, led by the football team with six honorees. Also, senior linebacker Barry Gardner was named a National Football Foundation Scholar-Athlete and earned an NCAA postgraduate scholarship.

During the winter season, the women's swimming team notched its best-ever national finish by earning ninth place at the NCAA Championships. At the Big Ten Women's Swimming Championships, NU won five events. Amy Balcerzak became the first Wildcat woman to win a Big Ten breaststroke title, capturing the 100 and 200 breaststroke titles. Men's swimmer Brian Walters won the Big Ten Championship in the 200 freestyle. Men's basketball senior Evan Eschmeyer earned All-America honors and was named first-team All-Big Ten for the third-straight year, just the 15th player in Big Ten history to accomplish the feat. He also led the men's basketball team to this year's NIT.

The spring season saw the men's tennis, women's tennis and men's golf teams qualify for the NCAA Tournament. Freshman women's golfer Emily Gilley earned an individual berth to the NCAA Regionals, becoming the first Wildcat women's golfer ever to compete in NCAA competition. Men's golfer Luke Donald ended the season ranked No. 1 in the country by all three major polls and captured the Jack Nicklaus Award given to men's collegiate golf's National Player of the Year. Donald also led NU to the Big Ten team title, the fifth in school history. Led by first-year head coach Claire Pollard, the women's tennis team also won the Big Ten Championship and advanced to the finals of the NCAA Regionals.

In the coaching ranks, women's swimming coach Jimmy Tierney and men's swimming coach Bob Groseth earned Coach of the Year honors from the Illinois Swimming Association. Pat Goss earned Big Ten Men's Golf Coach of the Year for the second time in three seasons. Women's soccer head coach Marcia McDermott was named Great Lakes region Coach of the Year by the NSCAA.

A total of six Wildcats were named Academic All-America. Baseball sophomore Joe Hietpas was named second-team GTE Academic All-American by the College Sports Information Directors of America (CoSIDA) while women's swimmer Amy Balcerzak earned third-team GTE Academic All-America honors. A school record of 103 NU student-athletes were named Academic All-Big Ten during the school year, breaking the previous high of 99 set last year.
